I believe he might have met her at the Port Authority to catch her off guard, to either drive her or to direct her to take another train to Long Island, and since he may be intimately familiar with the area he might have had her meet in a location free from security cameras. However in my opinion the reason I believe he didn't have her travel to Penn Station after her trip, is because any time that Mack had to herself might have allowed for her to contact loved ones and provide updates on her location, if he were able to catch her off guard it muddles her timeline and last known location even more.
